Is it possible to make Mod Engine remember hotkey settings?

I have recently discovered that if I load a game's mods, set/change/delete the hotkeys of the various scripts and then close Mod Engine, the "vanilla" hotkeys will be present the next time I start the app.

Have I missed something?
